subproteome", Proteomics 11, 7: 1359 - 1364. Abstract
We describe the first proteomic characterization of the radial nerve cord (RNC) of an
echinoderm, the sea star Marthasterias glacialis. The combination of 2-DE with MS (MALDITOF/
TOF) resulted in the identification of 286 proteins in the RNC. Additionally, 158
proteins were identified in the synaptosomal membranes enriched fraction after 1-DE
separation. The 2-DE RNC reference map is available via the WORLD-2DPAGE Portal (http://
www.expasy.ch/world-2dpage/) along with the associated protein identification data which
are also available in the PRIDE database. The identified proteins constitute the first highthroughput
evidence that seems to indicate that echinoderms nervous transmission relies
primarily on chemical synapses which is similar to the synaptic activity in adult mammal’s
spinal cord. Furthermore, several homologous proteins known to participate in the regeneration
events of other organisms were also identified, and thus can be used as targets for
future studies aiming to understand the poorly uncharacterized regeneration capability of
echinoderms. This ‘‘echinoderm missing link’’ is also a contribution to unravel the mystery
of deuterostomian CNS evolution.

Franco, Catarina F; Santos, Romana; Coelho, Ana V. 2011. "Proteome characterization of sea star coelomocytes - the innate immune effector cells of echinoderms", Proteomics 1, 1: 1 - 2. ABSTRACT
Sea star coelomic fluid is in contact with all internal organs, carrying signaling molecules and a large population of circulating
cells, the coelomocytes. These cells, also known as echinoderm blood cells, are responsible for the innate immune responses
and are also known to have an important role in the first stage of regeneration, i.e. wound closure, necessary to prevent
disruption of the body fluid balance and to limit the invasion of pathogens.
This work focuses on the proteome characterization of these multifunctional cells. The identification of 358 proteins was
achieved using a combination of two techniques for protein separation (1D SDS PAGE followed by nanoLC and 2D SDS-PAGE) and
MALDI-TOF/TOF mass spectrometry for protein identification.
To our knowledge, the present report represents the first comprehensive list of sea star coelomocyte proteins, constituting
an important database to validate many echinoderm predicted proteins. Evidence for new pathways in these particular echinoderm
cells are also described, thus representing a valuable resource to stimulate future studies aiming to unravel the homology
with vertebrate immune cells and particularly the origins of the immune system itself.

"Characterisation of Zea mays L. plastidial transglutaminase: interactions with thylakoid membrane proteins", Plant Biology 12, 5: 708 - 716. ABSTRACT Chloroplast transglutaminase (chlTGase) activity is considered to play a significant role in response to a light
stimulus and photo-adaptation of plants, but its precise function in the chloroplast is unclear. The characterisation, at
the proteomic level, of the chlTGase interaction with thylakoid proteins and demonstration of its association with photosystem
II (PSII) protein complexes was accomplished with experiments using maize thylakoid protein extracts. By means of a specific
antibody designed against the C-terminal sequence of the maize TGase gene product, different chlTGase forms were immunodetected
in thylakoid membrane extracts from three different stages of maize chloroplast differentiation. These bands co-localised
with those of lhcb 1, 2 and 3 antenna proteins. The most significant, a 58 kDa form present in mature chloroplasts, was characterised
using biochemical and proteomic approaches. Sequential fractionation of thylakoid proteins from light-induced mature chloroplasts
showed that the 58 kDa form was associated with the thylakoid membrane, behaving as a soluble or peripheral membrane protein.
Two-dimensional gel electrophoresis discriminated, for the first time, the 58-kDa band in two different forms, probably corresponding
to the two different TGase cDNAs previously cloned. Electrophoretic separation of thylakoid proteins in native gels, followed
by LC-MS mass spectrometry identification of protein complexes indicated that maize chlTGase forms part of a specific PSII
protein complex, which includes LHCII, ATPase and pSbS proteins. The results are discussed in relation to the interaction
between these proteins and the suggested role of the enzyme in thylakoid membrane organisation and photoprotection. Citations:1.

"Subunit composition of Rhodothermus marinus respiratory complex I ", Analytical Biochemistry 407, 1: 104 - 110. Abstract The basic structural characterization of complex I is still not trivial due to its complexity, not only in the number
of its protein constituents but especially because of the different properties of the several subunits. Bacterial complex
I generally contains 14 subunits: 7 hydrophilic proteins located in the peripheral arm and 7 hydrophobic proteins present
in the membrane arm. It is the identification of the hydrophobic proteins that makes the characterization of complex I, and
of membrane proteins in general, very difficult. In this article, we report the identification of the subunits of complex
I from Rhodothermus marinus. The original approach, presented here, combined several protein and peptides separation strategies
(different reversed phase materials, high-performance liquid chromatography, and gel electrophoresis) with different identification
methods (electrospray ionization–tandem mass spectrometry, matrix-assisted laser desorption/ionization–time-of-flight mass
spectrometry, and Edman degradation analysis) and represents a step forward in the characterization of membrane proteins that
studies are still technically highly challenging. The combination of the different methodologies allowed the identification
of complex I canonical subunits and also a possible novel subunit, namely a pterin-4a-carbinolamine dehydratase (PCD). This
was the first time that a PCD was suggested to be part of complex I, and its possible regulatory role is discussed.

"Changes in mouse whole saliva soluble proteome induced by tannin-enriched diet", Proteome Sciene 8, 65: 65 - 77. Abstract Background: Previous studies suggested that dietary tannin ingestion may induce changes in mouse salivary proteins
in addition to the primarily studied proline-rich proteins (PRPs). The aim of the present study was to determine the protein
expression changes induced by condensed tannin intake on the fraction of mouse whole salivary proteins that are unable to
form insoluble tannin-protein complexes. Two-dimensional polyacrylamide gel electrophoresis protein separation was used, followed
by protein identification by mass spectrometry. Results: Fifty-seven protein spots were excised from control group gels, and
21 different proteins were identified. With tannin consumption, the expression levels of one a-amylase isoform and one unidentified
protein increased, whereas acidic mammalian chitinase and Muc10 decreased. Additionally, two basic spots that stained pink
with Coomassie Brilliant Blue R-250 were newly observed, suggesting that some induced PRPs may remain uncomplexed or form
soluble complexes with tannins. Conclusion: This proteomic analysis provides evidence that other salivary proteins, in addition
to tannin-precipitating proteins, are affected by tannin ingestion. Changes in the expression levels of the acidic mammalian
chitinase precursor and in one of the 14 salivary a-amylase isoforms underscores the need to further investigate their role
in tannin ingestion.

"Monitoring virus-like particle and viral protein production by intact cell MALDI-TOF mass spectrometry", Talanta 80, 4: 1561 - 1568. Abstract A new application of intact cell MALDI-TOF MS (ICM-MS) methodology is described for monitoring the production of
viral proteins and viral like particles using the baculovirus/insect cells expression system. Various MALDI matrices, cell
preparation methods, cell/matrix volume ratio and MALDI target application procedures were tested in order to obtain the highest
intensity and reproducibility of intact insect cell spectra. The web interface, SPECLUST (http://bioinfo.thep.lu.se/speclust.html),
was used to construct dendograms based on MALDI-TOF MS data for evaluation of fingerprint changes. We demonstrate that insect
cell mass spectrum fingerprints are characteristic of each viral protein/particle production. Their changes along the time
for each production experiment correlate with the intracellular viral protein content determined by Western blot. This work
shows that this simple, fast and low cost assay, which requires low sample volume, is a powerful analytical tool that complements
the most common analytical methods used for monitoring bioprocesses and has potential application in the biotechnological
industry namely, in the production of recombinant proteins.

"First Insights into the Biochemistry of Tube Foot Adhesive from the Sea Urchin Paracentrotus lividus (Echinoidea, Echinodermata)", Mar Biotechnol 11, 11: 686 - 698. Abstract Sea urchins are common inhabitants of waveswept shores. To withstand the action of waves, they rely on highly specialized
independent adhesive organs, the adoral tube feet. The latter are extremely well-designed for temporary adhesion being composed
by two functional subunits: (1) an apical disc that produces an adhesive secretion to fasten the sea urchin to the substratum,
as well as a deadhesive secretion to allow the animal to move and (2) a stem that bears the tensions placed on the animal
by hydrodynamism. Despite their technological potential for the development of new biomimetic underwater adhesives, very little
is known about the biochemical composition of sea urchin adhesives. A characterization of sea urchin adhesives is presented
using footprints. The latter contain inorganic residues (45.5%), proteins (6.4%), neutral sugars (1.2%), and lipids (2.5%).
Moreover, the amino acid composition of the soluble protein fraction revealed a bias toward six amino acids: glycine, alanine,
valine, serine, threonine, and asparagine/aspartic acid, which comprise 56.8% of the total residues. In addition, it also
presents higher levels of proline (6.8%) and half-cystine (2.6%) than average eukaryotic proteins. Footprint insolubility
was partially overcome using strong denaturing and reducing buffers, enabling the visualization of 13 proteins by sodium dodecyl
sulfate polyacrylamide gel electrophoresis. The conjugation of mass spectrometry with homology–database search allowed the
identification of six proteins: alpha and beta tubulin, actin, and histones H2B, H3, H2A, and H4, whose location and function
in the adhesive are discussed but require further investigation. For the remaining unidentified proteins, five de novo-generated
peptide sequences were found that were not present in the available protein databases, suggesting that they might be novel
or modified proteins.

"Sodium dodecyl sulfate-capillary gel electrophoresis analysis of rotavirus-like particles", Journal of Chromatography A 1192, 1: 166 - 172. Abstract This work describes the application of a sodium dodecyl sulfate-capillary gel electrophoresis (SDS-CGE) method for
the analysis of triple 2/6/7 and double-layered 2/6 rotavirus-like particles (RLPs), candidate vaccines against rotavirus
infection. SDS-CGE analysis of RLPs resulted in peaks that could be attributed to the viral proteins (VP2, VP6 and VP7) according
to their apparent molecular mass (MWapp). Samples containing the glycoprotein VP7 were analysed after deglycosylation with
PNGase F. Upon deglycosylation, VP7 MWapp decreased 4–7 kDa consistent with a degree of glycosylation of approximately 12–21%.
VP2 was eventually detected in the form of more than one related proteins, despite the small areas due to the relative low
mass proportion of this protein in the particle (16%). The effect of analytical parameters such as capillary temperature on
method performance was evaluated. MWapp values estimated by SDS-CGE were compared with values obtained by sodium dodecyl sulfate-polyacrylamide
gel electrophoresis and matrix-assisted laser desorption/ionization time-of-flight mass spectrometry. The method described
in this work proved to be fast, consistent and reproducible, representing a feasible alternative to the laborious conventional
electrophoresis for the characterization of RLPs.

The fermentation of wine is a complex microbiological process which requires yeast adaptation to stress conditions. In the
cellular environment of aerobic organisms naturally reactive oxygen species (ROS) occurs
as by-products of mitochondrial respiration. The higher reactivity of these chemical species could cause molecular damages
that in several cases induce cellular death. In common physiological conditions or as response to oxidative stress, the cell
can generate adapted responses which involve antioxidants mechanisms as glutathione reductase (GR; EC 1.6.4.2) and catalase
T (CAT T; EC 1.11.1.6) and A (CAT A; EC 1.11.1.6) enzymes.Vanadium, a heavy metal present in several pesticides could generate
ROS changing the intracellular redox state and cause deleterious effects in yeasts exposed to higher levels of this element.
The main objective of this work was to compare the effects of ammonium metavanadate (NH4VO3), a pentavalent salt of vanadium
on cellular viability and GR, CAT T and CAT A activities of wine yeast Saccharomyces cerevisiae UE-ME3 and Saccharomyces chevalieri
UE-ME1. The results obtained show that S. chevalieri UE-ME1 has lower tolerance to NH4VO3 than S. cerevisiae UE-ME3, since
S. chevalieri cultures do not survive to concentration values of ammonium metavanadate higher than 7,5 mM, whereas S. cerevisiae
cells are still viable in the presence of 75 mM. S. chevalieri has an enzymatic activity lower than S. cerevisiae, although
for both yeast species NH4VO3 could behave as oxidative stress inductor, causing a significant decrease of GR activity (P<0,01)
and a significant increase of CAT A activity (P<0,01). The results show also an increase of CAT T activity in both yeast species,
which can be interpreted as a protective response to oxidative stress. Differences on response to amonium metavanadate by
both species of Saccharomyces could be partially justified by more efficient antioxidant systems in S. cerevisiae UE-ME3.

"Purification and identification of cutinases from Colletotrichum kahawae and Colletotrichum gloeosporioides", Applied Microbiology and Biotechnology 73, 6: 1306 - 1313. Abstract Colletotrichum kahawae is the causal agent of the coffee berry disease, infecting leaves and coffee berries at
any stage of their development. Colletotrichum gloeosporioides is the causal agent of brown blight, infecting ripe berries
only. Both fungi secrete the same pattern of carboxylesterases to the fermentation broth when cutin is used as carbon source.
By using two different strategies composed of two precipitation steps (ammonium sulphate and acetic acid precipitation) and
two chromatographic steps, two proteins displaying carboxylesterase activity were purified to electrophoretic homogeneity.
One, with a molecular weight (MW) of 21 kDa, has a blocked N terminus and was identified as cutinase by peptide mass fingerprint
and mass spectrometry/ mass spectrometry data acquired after peptide derivatization with 4-sulphophenyl isothiocyanate. The
second, with a MW of 40 kDa, displays significant carboxylesterase activity on tributyrin but low activity on pnitrophenyl
butyrate. N-terminal sequencing for this protein does not reveal any homology to other carboxylesterases. These two enzymes,
which were secreted by both fungi, appear homologous.
